Juan Cuadrado scored a penalty following Yasuyuki Konno's foul on Adrian Ramos. Japan drew level with a header from Shinji Okazaki; Jackson Martinez restored the lead for Colombia with a low strike.
Martinez added a third on the break eight minutes from time and James Rodriguez completed the scoring with a fine chip.
In the other Group C game, Georgios Samaras scored a stoppage-time penalty as Greece stunned Ivory Coast 2-1 to reach the last 16 of the World Cup for the first time. Greece took a first-half lead when substitute Andreas Samaris scored.
Wilfried Bony scored in the 74 minute for Ivory Coast to make it 1-1. Greece were awarded a last-minute penalty and Samaras stepped up to score the goal dashing Ivory Coast's hopes and set up a Round of 16 game with Costa Rica.
